I think I actually know what happened here. Originally, Hasbro wanted the Prime continuity to exist within the Live action Michael Bay movies, making an entire bible to follow and work off of. The Prime creators refused it and chucked it into the garbage. If I remember right, they really wanted to do their own thing but kept getting pushback from Hasbro to have it all tie into one of the other continuities if they weren't going to use the Bay films. Eventually near the end of the first season, they went with the Aligned continuity and I guess their continuity checker missed the GLARING plot-hole that was: A) Starscream had always known what Dark Energon was, he was a scientist that was STUDYING it in the games and was in charge of PROTECTING IT. B) Prime Starscream has no idea what this substance is and equates it to mere myth until he sees it with his own optics. C) Megatron empowers ALL THE DECEPTICONS with dark energon in the games, and poisons Primus' core with it. The writers of the show feasibly couldn't work with the other media in the Aligned continuity unless they had to bank on the idea that die-hard Transformer nerds wouldn't have played the WFC game series. Not to mention, they had to actually make secondary content like the novels and comics for this story to actually work. Basically to end this ramble: I'm pretty sure the Prime writers were trying to make an entirely different story, but due to studio meddling they had to forcibly shove their show into a continuity that didn't make a lick of sense with the preexisting content we had of Prime. Do I still like Prime? Yes. Do I seethe over the plot holes that come with this show being in this continuity? Absolutely.
Genuine question for those who think that the Aligned continuity doesn't exist: Do you also think that Transformers: Prime doesn't exist? Because there's a very big continuity error within it.
Remember when Megatron and Starscream were talking about Dark Energon as if it were a myth? In episode 2?
Yet, --in the season finale-- Ratchet tells us the past of Optimus and Megatron, how the war started (these are all taken from Transformers: Exodus) aaannddd we have this:
"Poisoning the planet to its core."
An event happened in both WFC and Exodus, in which Megatron used Dark Energon. And Dark Energon was referred to as the "Sparks of Unicron" in Exodus.

In the Aligned Continuity books it was make clear that Mirconus and Onyx prime were close. To the point that when Onyx had sacrificed himself to create the well of all-sparks, Mirconus had gone to join him since he couldn't bear to be parted from Onyx. In a way one can ship these two characters, I mean Solus was in a romantic relationship with Megatronus. The brotherhood was more in spirit, and bond between the thirteen primes.
Taking in the fact that Shockwave is Onyx in Idw. And that Mirconus cog was given to B-127, plus the fact that Bumblebee role in many continuities is similar to Mirconus. And that in the Aligned Continuity, Bumblebee was said to be one if not the last spark to be created.
I got the idea that some of the thirteen primes reincarnated, similar to Orion pax. With Bumblebee being Mirconus. It can happen in either that; 1. when it became clear that the planet was becoming ill from dark energon poisoning the it 2. a group of once loyal servants to the primes betrayed then, backstabbing them and leaving then to die at the servos of the Quintessons, with a deal between the backstabbers and the Quintessons. In the hopes of making things right, primrus reincarnates a number of the primes to put an end to it. However they all reincarnate at different times.
Whatever, it be, Onyx either is reincarnated as shockwave a warbuild with a genius brain module. Or in wanting to walk among the new generations of cybertronians, Onyx is able to take a part of himself, including a part of his spark to create an avatar, which is shockwave.
However, whether it be from the Council or other means Shockwave becomes corrupt, losing his emotions, or becoming cold-sparked. Onyx valued nature and life, his avatar is now the opposite, more in line with Quintus prime.
Mirconus prime is reincarnated way later, as B-127; who later takes on the name Goldbug, a cog-less Minicon. However, after the truth is revealed, the government that was in place falls, with two sides emerging; the Autobots and the Decepticons.
In an attempt to infiltrate the Autobots intelligence, Shockwave creates a clone of himself to be a sleeper agent, named Longarm.
Longarm acts logical, someone who sticks to the rules, and is a workaholic. Until, having to work in a group mission on potential Decepticon influence and activity on an organic planet, involving a bot called Goldbug. Who for some reason intrigues him, that their's something magnetic about the bot.
After an accident in which Longarm loses his memory, when first arriving on the planet, Longarm is more friendly, he laughs even.
Goldbug takes on the name Bumblebee, early on, and grows closer to Longarm. Longarm himself gains memories of Shockwave when he was younger, before becoming corrupt.
After, a number of events Longarm finds out he was the one that was leaking intell to the decepticons and that he is in fact a clone. Creating an existential crisis as Longarm finds himself stuck on whether he should go along with a plan that Shockwave has to poison the Autobots, or to try and risk going back to a life he so deeply wants.
Onyx acts as a little voice to Longarm to guide thos part of him to the right path. Which ends in Longarm finding and gaining Onyx mask, and becoming Longarm Prime. Becoming a half-god of ethical science and death. While Bumblebee gains the Chimera Stone when stopping Sentinel prime from attacking the once hidden minicon planet, becoming Goldfire prime.
However, in a last act to see his way, Shockwave steals Vector Sigma in a last ditch effort. He ends up shooting Goldfire, not offlining him, but making his spark immortal. Never to join the well of all-sparks. Never to join death.
Having to be planets apart from Longarm, as they can never be together, thanks to it.
